Specifically, I'd like to know whether toggling J3/J4 is the recommended approach, how long they should remain disconnected, and if there's any onboard header or signal available for external control instead of modifying the jumpers.

Hi, toggling J3/J4 off and on will be recognized as a valid hot-swap event. We recommend a delay of around 5 seconds.
There is no dedicated external control header. You will need to run wires from the J3/J4 switch pads or remove the switches and control them via an external relay.
