correct way to reflash the atmega2560 with non-native hexfile ?

What I would like to know if and how it is possible for me to reflash the atmel chip on my Bluno Mega without loss of the BLE functionality. In particular the transparant communication this board comes with.
Basically I want to run a compatible serial application on the atmega, off which a hex file is provided. I go about this by uploading it with avrdude so this should be fairly uninteresting.
In my assumption it should not disturb the bootloader on the CC chip at all. I also assume that the AT command interface is implemented on the CC side so nothing that is not native to the atmega is lost ?
