If you gonna to flash the new firmware for the wifi shield v2.2, you may need to solder and short connect the jumper(solder pad) below of the prog switch. And disconnect the pad after uploading the new firmware.
You could take a look at the layout picture, which marked the position of the prog pad. Lauren

I managed to get it working with the V2.1 shield, but not with the V2.2 shield for some reason.
Once I switch over to the PROG on the shield, I don't seem to be able to communicate with it anymore using the wizard program Shaungvw

Do you mean uploading a sketch to the Arduino or updating the firmware for the wifi shield it's self? As far as I know there are no changes to the wifi shield's firmware between our version 2.1 and 2.2

Can communicate fine when in USB & RUN mode, but when I change to USB/PROG mode, it doesn't want to see the board to update it.
In the WIZSmartScript wizard, I get "No communication with the board, check the following..." and then 4 things to check, which are fine. Shaungvw

The removal of the 2 jumpers to a slide switch is much better! Kept dropping them!
Where can I find the updated spec sheet for the shield, or will the Wiki be updated to reflect this? Shaungvw

Well, I finally got an answer for you...
Rev 2.2:
For the Buttons:
1.Improve the reset button to reset the Arduino and wifi module at the same time
2.GPIO29 disconnect the wifi network connection
For the Swtichs:
1.Run/Prog Communicate with the Wifi / Disconnect the TTL pins from Wifi for programming Arduino
2.USB/Arduino Drive the wifi direcly via USB communication / Drive the wifi module via Arduino TTL
